Well it depends, if you just want it to look good and throw a stereo in it, stick with the 2.8. If you want it to go fast and all of the above, then the 1.8t is what you want. as for what year, well that just personal preference. 96-98 you get the AEB engine, which is insanely tough and flows good(head). 99-01 you get better headlights, tail lights and an engine that comes with 170hp stock as opposed to the 150 in the 96-98's. Might be some other differences with the 99 and up but i can't think of them right now.

97-99 1.8t AEB engine= best for mods. No tatle tale map sensor and larger exhaust ports for better flow when heavily modded. No taxing secondary air pump and related components, no n249 valve, DBW, etc.
Boost for 01 is around 10 psi and 97-00 is 8. 01 gets a k03s which is not the cause for more power, only durability. More agressive fuel map and timing was used for the +20 hp just like how a chip works. It has nothing to do with the turbo or vvt.
Depending on how much power you want.... Usually 250-300hp is a fun enough # for a DD.... If I were you and only if it's a manual tranny, I'd save up for a SC and clutch. If you want more power than that, if you cant stand your tacky wood trim, chrome window trim, genuine cracked leather seats, and if you can live without power seats, then by all means get a tqm.
