i dont have an auto so im not 100% on this, never had a chance to play around like i have with my car- but OBD code readers dont read codes from all modules. they read engine codes, but i know generic readers dont read codes for the central locks, airbags, HVAC, etc. i dont think they read the transmission module either. you may not be able to pull transmission codes with a generic autozone scanner, which is why i said use vagcom. it couldnt hurt to try, but if you come up with no codes with a generic reader, that is the reason.

some autozones have realtime universal OBD II code readers that has an option of reading the TCU. since i have a 5 speed i couldn't tell for sure if it works

Ok here are the codes I'm throwing.

Engine codes:

P0327- knock sensor
P1624-mil call up circuit on active

Transmission codes:

00293-multi function switch
00526-brake light switch

Does anyone know if all these will be solved but just simply replacing the brake light switch under the dash?

all of them will (probably) be solved by replacing the brake light switch, shifter(multifunction) switch and your knock sensor.

ok i read another thread where a guys s4 was doing the same exact thing. so what he did was replace the brake light sensor, he then went under the car to the transmission and unplugged the 2 harnesses that go to the trans, he said he had just had a flood down where he was and the plugs were filled with water. I then thought I had hosed down my engine bay the day i had the issue. So i did the same thing. Went and got contact cleaner for harnesses and sprayed them out of any water. Sprayed some canned air up into the harneses and finally spray some lubricant into the harnesses. Plugged a new brake light sensor in and it didnt to anything. Still illuminated shifting lights and im almost about to give up. I dont know what else to do. Any suggestions?

I disconnected the battery for about 15-20 mins. Is that gonna clear the codes?

Update:
I went to Oriellys to clear the codes. They cleared but when I went to shift into reverse it seemed like it was jumping directly over reverse and going to neutral.I don't know what that means but now I don't have reverse. Well I did for a minute but I had to push the car in reverse and it jumped into reverse on its own. Like I said, I'm so congused at this point. Car isn't throwing any codes now but I'm having this problem now. Anyone know what's going on? I'm thinking there is still water in one of the transmission plugs and I'm going home now to clean them out again. Any thoughts would greatly help and be appretiated.

00293-multi function switch
that code is for the switch that senses which gear you are putting the stick into. if that switch doesnt work, or partially died, it would make it so you couldnt put the car into certain gears, or all of them.
