Also, even though you replaced the coilpacks doesn't mean that you got swapped a good coilpack. I was in the exact same boat and couldn't figure out what the hell was going on. I ended up going to my dealership and they told me my coilpacks were bad, and they only had less than 100 miles on them. Changed out the packs and BAM, no more problems...Especially with our 2001 model, go to Audi and get the right coilpacks cause the ones you can get at local parts stores are garbage.

pop off the valve covers and put the car in service position, turn the crank shaft to tdc and make sure it matches the cames tdc marks as well. a random miss and 2 cyl miss codes are usually a sign of physical timing issue.

Where is the MAF 2004 1.8L Turbo?
I've seen this quoted before but have no idea where it is for me to disconnect?

first- stop driving it immediately. driving with a misfire melts your catalyst, which you probably did already, and can destroy your O2 sensors.
after you cleared the codes and replaced the coilpack the misfire stayed in cyl 3?
i noticed on my car that when the MAF went bad, and i immediately unplugged it, the car would still run like crap because the fuel trims were so messed up already. it takes a little while to get back to normal. clear the codes to reset the fuel trims, unplug the MAF, then start the car. if it still runs like that its not the MAF.

Check the coil wiring loom. The heat from the motor cracks the wiring and causes misfires. Mine doing the same thing but cylinder 1,2&3. Those are the cylinders with the cracked wiring. Just waiting for new wiring kit to arrive now !
