Your car is the same as mine ('01 1.8t) and I've done my fuel filter. It's really easy. It sits under the drivers door and when you look at it, you'll know exactly what you need to do. If not ask for help and I'll walk you through it.
With Seafoam, use "Seafoam" (that's the product's name). Read the directions well.
After that, buy some "Lucas upper cylinder lube" and follow the directions on that as well.

Once the engine has sucked up the last 1/3rd, turn the car off and let it sit for 5 minutes. After that, fire it up and watch the smoke show
Also: Disregard my Lucas recommendation. Just find your favorite one time "Complete" fuel system cleaner (after you R&R the fuel filter) and dump that into your tank.
After that, you should be good.

Pour 1/3 of the can into the gas tank, another 1/3 into the oil crankcase (where you would normally fill your oil) and the other 1/3 into the vacuum system (while the car is running). Just disconnect whichever vacuum line you want (I used the brake booster line the first time I did mine).
Once the engine has sucked up the last 1/3rd, turn the car off and let it sit for 5 minutes. After that, fire it up and watch the smoke show

I think you need to go back to Devil's comment:
You need to VAG-COM that pig and find out which cylinder(s) is(are) missing. If it's just one cylinder, you can start switching plugs, injectors, coil-packs to see if the miss follows. And, if it's just one cylinder consistently, you can forget all the sea-foam/fuel filter stuff. That affects all 4 at the same time.
You need more data. If you have to pay someone to VAG-COM it, so be it. Throwing parts at a car isn't cheap. At all.

Mounts can cause it too but with a flashing CEL the engine needs a closer look. At least stop at Advance and have them scan the car for codes. A generic code reader will tell you your misfiring cylinder(s) but you'll have to keep going back every time you alter something to have it rescanned and they aren't allowed to clear codes. Ask around work/school if someone has a code reader they can loan you so you can narrow it down at home. Meanwhile, download Vagcom and order a USB-to-OBD2 cable for $25 on eBay so you'll be able to get more intimate with the car's issues in the future.
