Default New battery now trunk, gas lid and other things don't work

My 2001 TT has been sitting for about 2 months and the battery went dead. I replaced the battery and now:

1)The trunk and fuel lid won't open.

2)The top won't go down

3) The doors won't lock or unlock with remote

4) The interior courtesy lights won't light.

Yes, these all worked before I replaced the battery.

But the factory radio (Bose) works just without having to enter the reset code.

I tried the "key dance" to no avail.

What's my next move?

unlocking and locking the door a few times just fixed my issue.

No I haven't figured it out. (I haven't been driving it.)

I did call the dealer and they said they "have to reset things for the new battery(?????) Should only cost $50 -100."

I tried the "key dance" but it didn't work. I'll try it again. Maybe topless in my speedo this time.
