When I lifted my car up to put it on stands I used 2 floor jacks and lifted the front then the rear if your jack wont lift your car high enough for the stand you can use a piece of wood between the jack and the vehicle.

Use block of wood between the jack like exTTreme said, but to lift the front lift it from the oil pan of the engine then install the jack stands on the pinch welds (or lift points) on the front, then lift the rear end off the rear diff, and put the last two stands on the back pinch welds. You really don't need jack stands that high to remove a TT trans though.

I still really wouldn't recommend using those jack stand because your gonna lift the car so high in the front that its gonna be at an extreme angle when you rest it on the jack stands, so the jack could easilly slip out from under the car and probably kill you.

You might have to do it in steps like you said but if you lower the jack all the way to the floor and put the wood in before you lift it the first time it shouldn't take more then twice and most jack stands are adjustable so it should be pretty easy I've only lifted my TT once but from my other projects some advice I can give you is raise the jack slowly and listen to the car as it goes up if it sounds like stuff is breaking it probally is I learned this after punching 4 holes in the oil pan of my 56 Chevy.
