You can re-build a manual trans, its just hard finding a certified tech to do it. There may be only 50 peoplein the US that are capable, so call the dealer if they have someone that can.
It would cost around 15 hours to take it out and build it, and around $300 for the re-build kit.

If the crack isn't big it can easilly be tig welded by someone that knows how to weld on aluminum,
as long as its not across the bottom of the tranny.
All in all it might end up in more labor than the tranny is worth, you might wanny try www.shokan.com for a used tranny then buying a clutch for it. It all depends on the damage and if you can find someone to do the work.

I had to replace the cvt transmission on my 2003 A4 a few months ago. The guys at my Audi dealership quoted me US $11,000 to do the job. Since that pricetag wasn't an option, I found a good import mechanic who did the job for the low, low price of $6,500. Much better price, but still a jaw-dropper.
BTW,my car only had 60K miles, received allregularly scheduled maintenance work by the dealership, and used only high grade gasoline.
Disappointing.
